In bioinformatics, sequence assembly refers to aligning and merging fragments of a sequence to reconstruct the original sequence, typically fragments of the genome resulting from shotgun sequencing, or fragments of a gene transcript (ESTs).

Popular sequence assemblers are Phrap and CAP3, Phrap is very fast assembler, while CAP3 is slower, but generally considered more accurate.
